That there are multiple Islamic cultures does not mean that cultures contrary to islam were preserved. It's the difference between paganism and Protestantism. You'd hardly consider the flourishing of protestantism to be evidence of the survival and tolerance of paganism. I'm pretty sure Aussies know all about the Bali attack, and other lower profile murders. The Indonesian government has been pretty good about shutting those guys down. They just killed one of the top guys a couple weeks ago.
