The Five Earth Cylons creating skinjobs to make peace between the rebellious Cylons and their human masters... and the skinjobs turn on the Final Five. Sublime irony.

So... what's with Adama causing a civil war in the fleet over wanting to use Cylon technology, and then balking initially when Galen wants to use it to fix the ship?

The difference is that the FTL drives are just a single piece of technology that would allow the fleet to jump faster. Gallen's tech would be a biological entity that would grow inside Galactica. The ship would actually become part cylon. It is quite ironic that the ship that symbolizes humanity's struggle against the cylons can only survive by itself becoming part cylon.
'There is a greater darkness than the one we fight. It is the darkness of the soul that has lost its way. The war we fight is not against powers and principalities, it is against chaos and despair. Greater than the death of flesh is the death of hope, the death of dreams. Against this peril we can never surrender. The future is all around us, waiting, in moments of transition, to be born in moments of revelation. No one knows the shape of that future or where it will take us. We know only that it is always born in pain.'"

Christianity: The belief that a cosmic Jewish Zombie who was his own father can make you live forever if you symbolically eat his flesh and telepathically tell him you accept him as your master, so he can remove an evil force from your soul that is present in humanity because a rib-woman was convinced by a talking snake to eat from a magical tree...

All this has happened before and will happen again.
Oh, btw, speaking of such, I liked the new opening title scene to the episode.
It is quite ironic that the ship that symbolizes humanity's struggle against the cylons can only survive by itself becoming part cylon.
Metaphor!
“I give you a new commandment, that you love one another. Just as I have loved you, you also should love one another. By this everyone will know that you are my disciples, if you have love for one another.”
- John 13:34-35 (NRSV)
I did like the contrast between "John" whining about his organic body, and wanting to be metal, whilst over on Galactica the Admiral was worried about using organic Cylon technology to fix the metal aspect of the ship.
I reckon that Daniel will turn out to be Starbuck in some weird situation.
The in vogue rumor is that Daniel was Starbuck's father.

I'm pretty sure that the Number Seven/Daniel Cylon will not play any role. I can definitely see how it could be tied into the storyline, and related to Starbuck, but it'd be a bit of a letdown after thinking there were 12 Cylons all along. So I view this just as a bit of retroactive continuity to show why there's no Number Seven model (and further show how Cavil is a psycho). If, as it was said in this episode, the Number Seven model line is completely gone, then the revelation doesn't really conflict with the "there are twelve models" approach.

They should probably also deal with the relativistic kinetic kill weapon of mind boggling power that they inadvertantly introduced also.
I think I missed that one. What are we talking of here?

Spoiler:
The ship that they used to travel to the colonies in shortened their own journey to months. Even shortening it to years would have an absolutely absurd energy requirement, and a very small piece of material travelling as quickly as that ship can packs a lot of kinetic energy.
We are talking about a show involving sentient machines and jumping through space, so I'm thinking we can give them a pass for any unrealistic scientific stuff.

One can argue that jumping through time/space requires more energy. We just don't know.
