Catholics faced danger not from Molsems, but from their former Orthodox subjects, who frequently lynched Latin circuit priests traveling through the Empire to their various constituancies. These priests sought and received the protection of the Sultan. This was a bit of a surprise to me, given the hostility between Sultan and the Pope and Holy Roman Emperor.
What you have to understand is, everything in the Empire was the personal property of the Sultan. Thus, his Catholic subjects were as important to him as his Jewish and Orthodox subjects. Catholics brought European goods to the Empire, and bought silk and spices and other goods. Why would the Sultan want to ruin his economy? One Sultan, when told of the wisdom of the Spanish King for expelling the Molsems and Jews from his lands said, "Who calls this King wise, who impovrishes his own lands to the benefit of my own?"
Ambassadors and travelers to the Empire were frequnelty astonished at their treatment and freedom, considering how Moslem traders were treated, even in cities like Venice, where Moslems were supposed to be protected by treaty (the reality being somewhat different).
