Who would have been the best Captain of USS Voyager?
Personally I think Kes's character was ruined by Neelix - I mean, what was that all about? The kid was a year old...ewww...
Yeah, Neelix gave off the creepiest vibe in the Star Trek universe. He was generally all right in the kitchen, but he said and did some very strange things outside of it.
Plus, his character always seemed to be just slightly different from episode to episode. Was he a secret coward or a secret hero? A highly skilled survivalist or a buffoon? It was never clear.
The character was written very badly, but the actor brought a lot of subtlety to it, and the result was the weirdness that is Neelix.
So personally I would've booted Harry. Except he's kinda cute. But still.
I always liked the Harry Kim character. The actor who played him did a fine job, and certainly had a few good moments in the role, especially when he broke out of Paris's shadow and did stuff on his own.
Unfortunately, he was written badly too, as they kept breaking him back to no-confidence Harry no matter what he did, and they only knew how to write him as Paris's sidekick.
His experience never seemed to build from episode to episode, so he never appeared to progress toward being the Starship captain they kept hinting this young ensign would become.
The result was massive boredom.
As for her story arc...god only knows. I think she might've played off well against 7 of 9 - one a child with wisdom far beyond her years, the other an adult newly brought into the world. Possibly better than the Janeway-Seven mother-daughter thing, which always hacked me off something awful. Janeway's there to be a b1tch with a soft side, you can't play her off well against a b1tch without one.
I'd have to say it's a toss-up on whether I prefer the Janeway-Kes moments to the Janeway-Seven moments. Seven's secret was that she didn't want to be a b1tch, even though Janeway kept trying to turn her into one (or keep her one).

Don't objectify women, Dissident. The correct pronoun is "someone".
Man: Hey! look at the knockers on that one!
Lisa: Stop objectifying my mother!
Man: Hold on, HEY BABY! YOU'RE AN OBJECT!!

Was there a particular reason why 7 should wear different uniform than the rest of the crew? Apart the fact that it looked good on her?
Probably b/c she wasn't in Star Fleet. Not sure this is an entirely official, but:
Contrary to popular belief, Seven's costumes are not painted on. You probably wondered why Seven of Nine's costume changed from a tight, brown spandex jumpsuit, to an even tighter, blue and silver spandex jumpsuit. There is an actual technichal reason. Her brown regenerative suit's purpose was to assist her bodily functions while her human systems adapted to natural use. Since Seven's body is now 'fully functional,' she no longer needs her brown regenerative suit. Now she can wear more colourful outfits that are not StarFleet design.

I voted Tuvok. Starfleet would be a lot better if Vulcans were in charge of everything and humans just stayed home.
I should mention that I also hated what they did with 7 of 9. So much good character potential was wasted, sacrificed for mindless sex appeal. Why would a borg, someone who has spent her whole life in a suit of armor with all sorts of useful tools built in, choose to wear a flimsy jumpsuit? And what on earth were they thinking when they put her in high heels? They should at least had her wearing a regulation uniform.
I suspect that the character was created by a trek fan to be more serious, but that the network exectutives ruined it in search of a ratings boost. The sad thing is that it worked.
The Doctor, of course. Doesn't anyone remember the Emergency Command Hologram?
