To keep track of things, the show's creators and fans have come up with names for the major Cylon characters (as opposed to models).

We don't know, possibly. Either way, it doesn't seem important to the storyline. Doesn't have a name (yet).
Caprica Sharon (aka Mama Sharon) is on that mission,
= Athena (formerly referred to as Sharon but that was too confusing)
Colonial Defense Network Six (not Baltar's imaginary friend version, but the physical one)
= Caprica (Six)
She's the one in the brig of the Galactica, after she helped Athena to rescue Hera and get her to Doc Cottle, who could cure the baby when the Cylons couldn't.
is on the basestar being attacked,
= Natalie
This is actually a new character introduced for this storyline, the name hasn't been mentioned on air yet AFAIK but this is what's used in various press/SciFi interviews/features/previews, etc.
and Battlestar Pegasus' Six is in Galactica's brig.
= Gina (dead, as per Solver's post)
The only other named Cylon characters that I can recall are:
- Shelley Godfrey (a one-off character from S1 who tried to expose Baltar's role in the original attack on the Colonies)
- D'Anna (the only major Three we've seen, from her infiltration as journalist in S1/S2(?) to the boxing of her entire line in S3 after she's seen the Final Five)
- Head-Six/Inner-Six/Invisio-Six/whatever other name you may prefer (no consensus among fans, but Ron Moore uses Head Six), name says it all: Baltar's imaginary friend.
D'Anna's naming is actually somewhat inconsistent. For some reason in the latest episode, all Threes were referred to as "D'Annas" - I believe Six told Cavil to "unbox the D'Annas".
In fact, I don't sew why Cylons sometimes refer to others by names - like Cavil was being called Cavil in the past two eps, while presumably Cylons (except Boomer and Caprica) only actually use names as a cover when infiltrating the humans.

Could it be that contact with the humans is making the cyclon clones more free thinking? After all they did have that one cylon vote against the rest of her model number and all the cylons were shocked saying "this has never happened before".

Yes, that's odd, just continuity-laziness though, not likely to be some conspiracy I wouldn't be surprised if Leobens and Dorals have been referred to by those names by other Cylons as well at some point, we didn't even know their numbers until last week's episode.
Either way, we've only seen one Three character so far (other than for situations where they just needed multiple instances to fill a scene obviously). When there's no confusion, D'Anna can be used either way, otherwise D'Anna = character; Three = model.
Dorals had been known as Fives for a long time. The new numbers revealed were Cavils, Leobens and Simons. Interesting to note that numbers are consecutive, except for Eights. They don't have 1-7 there, they have 1-6 and 8 for some reason. Then again, Sharons were apparnetly named as Eights before the writers came up with the idea of making Final Five as fundamentally different Cylons.

I suspect it's mostly so the audience can keep track of who's who. The threes had been off-stage for quite a while, so referring to them collectively as "D'Annas" was probably just a compromise for clarity.
On the 1-6+8 thing, I read one explanation that the eights are a bugfix version of the original sevens that had to be discontinued. I don't know if that's official or not, though.

Let me see if I'm tracking this right: Shot Adama Sharon is playing kissy-face with a Calvin (the one from Kobol or another one?), Caprica Sharon (aka Mama Sharon) is on that mission, Colonial Defense Network Six (not Baltar's imaginary friend version, but the physical one) is on the basestar being attacked, and Battlestar Pegasus' Six is in Galactica's brig. Is this correct?
Except for the word 'blurn,' that made no sense.

In a way. Ron Moore talked about this quite a bit over the seasons in his podcast. Basically, events up to the end of S1 created two Cylon "war heroes": Caprica Six (who hacked the defense system of the 12 Colonies) and Boomer (who shot Adama). Their celebrity status, unprecedented in the brief history of Cylon society, gave them a special position with more authority, which lead to them developing more individuality and inspired them to lead a revolution, which is effectively where the rift in Cylon society started and other models began to develop individuality as well. Everything we've seen the Cylons do since then, especially the growing rift in their society which has now erupted in a full-blown civil war, is a result of the events in Downloaded from S2 (when the Caprica and Boomer meet up for the first time and eventually kill D'Anna and let Anders go after the latter had caved them him into the remnants of a parking garage on Caprica -- of course, with Anders being a Cylon now, that might give that episode a whole new meaning...)

Not that I know of, but I do avoid spoilers like the plague

Except for the word 'word,' you really should have read a little further in the thread. What I said made sense to others and had only minor errors that have been corrected.
