I think you'll find that most modern ships have less armor than WW2 or WW1 era ships, largely because modern designers felt that they couldn't design armor to defeat a nuclear blast. Modern designers have placed more reliance on anti-missle and anti-aircraft systems than on armor. Maybe the colonials did the same.

Even if the humans had killed the infected cylons at the "right" time, it would have only infected the few base ships and the resurrection ship in that area. I presume there's a lot more of them out there - they would just have to avoid the area like the plague. But the ones there would die multiple times - until the resurrection ship ran out of new bodies.

There was an alternative way for the writers to handle this. The Cylons have a half-human baby, who presumably still had the gene for immunity to the plague. The Colonials might have carried off the operation causing an outbreak in the resurrection ship, then Balthar could have suggested harvesting the cure from the baby, thus restoring him to the good graces of the Cylons."I say shoot'em all and let God sort it out in the end!

Yeah, I was wondering why everyone was ass-u-meing that the virus would wipe out the Cylons, instead of, you know, just causing them to isolate that part of the population. They shouldn't have used the bio weapon. The Doc was able to cure/treat it in how many hours? Sharon has a natural immunity. Hera, and the original machine cylons would also be immune, and the next round of skin jobs would be given an immunity to it.
because of its one shot nature the virus could have been used to threaten the cylons. Since they were frightened of it the humans could have virtually enslaved the cylons. Alternatively they could have just said that they would do this if the cylons interfered with them again. Show is over, humanity won
Is the virus gone? presumably they should still have samples of it and be able to infect cylons again. They should have a powerful tool to ferret out the unknown cylons.

Why would they not have several other Ressurection ships? All the virus would affect is everything in range of that Rez ship, in fact, intially it would only affect that rez ship. You don't think the Cylons will notice that 5 skin jobs from the "sick" Basestar suddenly woke up in the Rez ship when it's in range of the Galactica?
