The red material is just a thin strip of material, not a block of anything. There is nothing bomb-like about this clock, other than the fact that it is larger than it strictly needs to be, as are all breadboard projects. If the principal couldn't tell a bomb from a clock, he should have consulted someone who could. Once anyone with engineering knowledge looked at the clock, they could tell him that it wasn't a bomb.

What surprises me (not!) is that the principal and cops set out to prove the student guilty by getting him to "confess", even though they had no reason to even suspect him of being guilty. There was sufficient reason to investigate. That investigation should have been competed in half an hour or so. There was no reason to handcuff him, no reason to take him off the premises, and no reason to make his parents come to pick him up. This was pure incompetence, and the school and town authorities are going to rightly get sued over this.
The dogmas of the quiet past, are inadequate to the stormy present. The occasion is piled high with difficulty…we will be remembered in spite of ourselves… The fiery trial through which we pass, will light us down, in honor or dishonor, to the last generation… We shall nobly save, or meanly lose, the last best hope of earth.

Once they lead you away to a police station in cuffs, that appears to be an arrest.

Apparently, there was no reading of Miranda rights. In addition, there was an interrogation without the parents or a lawyer present.

                  They're allowed to do that.

Amusingly (if we take the bomb fear as genuine) the interrogation occurred in the same building they believed the bomb was in.

hey bring a fake gun to school and see what happens - even though a good engineer such as yourself can tell a fake gun from 500 yards.

kid brought a case that was making some kind of noise, some electronic project inside and he's muslim.

I guess that's what you get in todays world - it might be wrong - but this is just the way it is.

No, I did not steal that from somebody on Something Awful.

False equivalency. Fake guns are meant to look like real guns. Homemade clocks are not meant to look like anything.

I guess this one looked like a bomb. the kid is smart - he should have known better.

Good to know that you think anything with wires sticking out of it looks like a bomb.
