Assad doesn't care about ISIS right now because they are way far away from the area he controls. He wants to wipe out the moderate opposition who are in the middle geographically between Assad and ISIS. After the moderates he will care about ISIS but for now his primary concern is attacking the moderates so he can say it is either him or ISIS knowing no one will pick ISIS. Assad's main goal is to remain as dictator and having an attractive moderate opposition to replace him with is a mortal danger to his regime.

The moderates can lose ground and still be an effective guarilla force supplied from Turkey, Jordan, and even Irael (who is already supplying some arms and lots of food, supplies, and medical support).
