Yes. In earlier versions transparency is determined by palette index: #253 and #255.

I've been playtesting this scenario as virtually every civilization now, and I have two problems.
First, techs I mean to be unique to one or two civilizations are universally available.I've followed the rules in the Test of Time manual for the Leaders2 and Civilize2 sections of the rules file, but no! Can anyone help?
Second, how do I set it so the units I want are used by randomly generated barbarians?

The ToT game keeps in memory the rules file(where tech trees are concerned) that was loaded the first time. That means that the creator must have laid out the tech branches beforehand. I think.
While playtesting Werd100's WWII Europa, after quite a few turns there developed a problem with freight payoffs because the tech tree unintentionally happened to go through the Invention and Flight slots. Both of these techs reduce freight bonuses. I saved the game, re-routed the tech tree in Rules to avoid the two slots and loaded the save. To allow EnableTechnology to work, the @LEADERS2 table is embedded in the SAV/SCN file (see Saved Game File Format for Test of Time 1.1). As Agricola mentions, the other Rules sections on techs (@CIVILIZE, @LEADERS) are read by Civ2 when a file is loaded.
It's not too hard to hex-edit the @LEADERS2 information in your file. If you need it, just post or PM. I've done it before, and I'm sure Agricola has the know-how, too.
