Secondly, even if he was arrested shortly afterwards, his message would have been heard and stopped millions of Jews passively accepting transportation to the camps. More would have tried to actively escape and prevented such a large scale loss of life. As Pope, fear of arrest and death should not have been enough to prevent him doing his duty to protect life around the world...Comment

Vicious persecution of various "heretical" Christian sects (a bit hypocritical after whining about Roman persecution of Christians, don't you think?), the Crusades, various incredibly debautched Popes during the middle ages, the Inquisition, Gallileo (they have officially apologized, you should be able to look that up), questionable action/lack of action during the Holocaust, resistance to doing anything about priests buggering little boys...
This is not difficult.

Really, not much has changed over the years with regard to doctrine, so the church can claim that it is infallible there. The crusades, inquisition, suppression of some heresies, etc. have nothing to do doctrine so mentioning this stuff to him will have absolutely no impact.
The closest that I've seen to a change is a clarification of the church's opinion regarding the protestant notion of justification by faith rather than a justification by faith and works.

Religion came up in a conversation with a teammate of mine, who is Catholic, and I noticed that every view of his was exactly aligned with the Church's teachings and his reasoning was always 'well the church says this...' and we got to talking and he actually believes something along the lines of that everything the Catholic Church says and does is infallible and that doctrinally it has never been wrong or changed its position on anything.

I'd say do it subtly. First off, in debating you will never be able to convince him. He won't accept it, period. It's quite obvious.
So you should just subtly point out things if they should emerge. Other than that, don't bother. How good friends are you? LIke really really good friends? He will take it as in you are against his character, because he has absorbed it all so fully, you know, he will feel like every attack against the church or anything is attack against himself. And attacks against him are attacks against the church.
So you will damage the relationship if you aren't extremely good friends and comfortable.
But it's obvious you can't talk him out of thinking what he now thinks. He needs to realize his own ways by himself and you can help him do that by pointing out subtly if such opportunities should arise, but make it so that he thinks he thought himself about that, not that you told him so. This is in a way, one of the best ways of manipulation. Lead him into thinking otherwise, subtly, without traces.In da butt.

How did they assist the nazi's rise to power? The "Reichskonkordat" between Vatican and Germany comes to my mind which indeed led to an increase in prestige for NaziGer but that was rather a "sideeffect" and not the core of the treaty and IIRC it was done when the nazis already were in power.....
"The crusades" is quite a generalization - the religious aspect was indeed very important for some (esp. the first two), but its importance decreased over time. Esp. those later where rather normal military campaigns to support the crusader states in Outremer and for prestige gain of the rulers taking part, maybe except the "misguided" fourth against Constantinople (which is rather the fault of Venice and the crusaders taking part in that one), and the rather cool one by Frederick II. who was in conflict with the pope at the time, had good relations to the Muslim side and so won the thing by negotiation. If the so-called children's crusade really happened is unclear, but even if IIRC it wasn't "officially" called for it by the church.
Not even the first crusade had exclusively religious motivations, there were numerous other reasons for it. Only some of those were religious, others included trade interests of Italian cities like Venice or Genoa in the Levant, or the simple drive for land, wealth and titles of the nobles (and not so nobles) taking part.
