Real strategy is about feints, traps, tricks, intel, initiative, encirclements and so on.
In Starcraft I you were still able to offset the rock-paper-scissors if you were a good strategist. Traps were the most fun, IMHO.
of course w/o any of those elements you would be playing R.P.S blindly which is what traditional Rock Paper scissor game IS. Im not saying that those things dont matter, RTS isnt exactly like playing RPS after all.... theres plenty of exception that deviates from standard rules and u mix ur army build to counter different things...
but w/o a good game mechanic of A counters B, B counters C, ..., all those things won't matter because you'll be just trying to Macro better than ur opponent.
i havent played supreme commander, but just because a unit has a counter doesnt mean it is balanced. I wouldnt know for supreme commander because Ive never played but take CnC 3 for example. In that game they have a flying invisible infantry unit with sabotage ability that is theoretically countered by anti-infantry. But in practice it puts too much effort on the opponent to counter the ability that its really imbalanced. It drains too much micro, macro and resource away from opponent to deal with it...:-p
