Many will agree that no FPS since Doom really has quite the atmosphere and charm, with the possible exception of HL.
Doom will be remembered just as much as SMB3 is. I guess it depends if you are a console/PC guy. Console guys will go for SMB3, PC users will go to the big daddy of them all, Doom.

I dunno, I was always a console guy, I have more fond memories of the MegaDrive than the PC, yet I'd still go for Doom. It started me of FPS, before I moved on (and stayed) at Quake. Half-Life was too new for me. Quake is still my favourite FPS, even after all these years, and a lot of time on Unreal Tornament. Quake multiplaying is just so worked down to a T, like strafe jumping and timings, it just seems more intense somehow.
Doom was good, exceptional at the time, but on quality of game, Quake has it beaten. Even on impact, IMHO. Quake started the internet FPS gaming, IMHO, which is much bigger than the SP game.

Sure, people have fond memories of DOOM,. but are there updated versionws of it? The core constituency of DOOM is moving on (to things like HL). SMB3 will truck on further. HL has even less personality. Great engine and great multiplayer, but the game itself?
doom is open source and wild on the net it will live a very long time. there are now free deathmatch and co-op servers online for doom(something the original didn't even have!) along with new graphics engines and netcode. doom still has a fairly large community that plays it and also makes maps. mario will live on longer too because of emulators but not nearly as long as doom since it isn't being improved upon or added to. hard to say which will live longer and have a bigger fanbase but i know for sure the doom fanbase is more devoted at the moment.

Too many games in the title fight lost out to weaker games. People mentioned games like Fallout 2, Deus Ex, Starcraft (how could D2 beat starcraft), Civ Series. Although Civ got into the final, the others deserved to be there too.

When it comes to charm and atmosphere, there never has been a better FPS than Duke Nukem 3D.
