3 players, 2 factions each, no ai, tech trading with other players not allowed sounds like a blast
I'll take uni+gaians please, on the assumption that duplicate factions will be ok with everyone.
I'm presuming here that our 2 factions start in contact with each other (On the same landmass, with commlinks from the get go, not on the same square though). I've played a few games like this, and they're a real blast, especially since you will need to prioritise SP's for certain factions for example (Can't have both factions get +1 talent from the HGP for example) They can get quite time consuming though, so I'd advise against doing two massive sprawling ICS factions...Play hangman.

Lobo - CyCon & Hive I'm not sure if you wanted CyCon and Drones Lobo?
Monty - CyCon & Hive again.
All consecutive to cut down on waiting (So the in game order would be CyCon(Lobo), Hive(Lobo), CyCon(Monty), Hive(Monty), University, Gaia, Empty Slot (No AI). Our pairs of factions would start off with commlinks for each other, and a pact.
Have I missed anything?

Ok, thanks for the PM Chaunk. I'll try to set this up tomorrow, or Saturday. Bear in mind that I'm also not good at deadlines.
Any other special rules required? I'll be force-pacting your factions to prevent anything weird being done by teleporting units by unpacting.
How far apart would you like your factions to be from each other? From other players? Continents? Pangaea? Continents with landbridges?
What starting units?
Would you like me to orient the map towards early conflict (pre-air power) or late conflict?
Final issue, I've forgotten how to give duplicate factions different colours. To save me the indignity of PMing someone smart like Darsnan, do you know Chaunk?

The colours will be set by the players when they load the turn, so it really makes no difference. The only issue is if the spartans are being duplicated, as they have a strange letter colouring system. Here, though, it makes no difference, just have the faction listed twice on setup.
Starting units should probably be standard - the game will go fast enough with 2 factions each, and multiplying units will multiply domai's research handicap.
I think the only special rule we concreted was no tech trading between each other, which doesn't need a CMN to control.
With regards to the map, my preference would be for one continent per player, but I suspect that may be my builder tendancies Continents with landbridges works well, but I would not like a pangaia. I think that natural separations are good, and if there is no ocean between us, then why would we ever launch a foil?
I would very much object though if our 2 factions start with other factions in between. I want them to be able to defend each other easily, so the distance should be minimal.
I would also prefer a later conflict map, but I think that 10 squares should be the maximum distance between our land masses. That would allow for a transport foil to get to an opponant in 4 turns, which is a. close enough to be reasonable, b. far away enough to prevent an easy land bridge and c. give ample opportunity for someone with airpower to spot a foil early.Play hangman.

One minor detail. I would like my Hive faction to move before my Cycon faction. If Chaunk can live with alien life rare, I would prefer that. Otherwise, the setup parameters look good to me.
I would like the distance between cooperating factions to be minimal, literally starting right on top of each other is fine with me. I was envisioning cities intertwined with each other.
I am not sure about isolating each faction on a continent. Maybe a small defensible bridge between continents? I am specifically thinking about probe actions long before we get into a full scale war. But I am OK with the continents if Chaunk really prefers this.
