Does anyone know what causes the random faction portraits? Is it that the name of the image files that are used from the game are only loaded when the game is created, so when the CMN changes the factions the old pictures linger, or is it something else?
It's to do with their order in the alpha.ini file, cata posted earlier what order they should be in for you to see everybody correctly

Yes, but it's probably due to the creation of the game. It's no problem to create a regular random-map PBEM game with SMAC and SMAX factions mixed. The identifiers for what graphic sets to be used for the factions are saved within the turn files. On a single player save file, you can even alter them any time (look for the labels like "CYBORG" or "DRONE" with a hex editor, they appear twice for each factions). The multiplayer PBEM files however are somehow encrypted. If I could figure out the encryption used (it doesn't seem to be a complex one), I probably could correct them.
Ah and before anyone worries: No, I definitely have no intent to cheat by reading our turn files
