I have a problem with the Uploads too: I haven't tried to access the upload part since the Forum Upgrade until yesterday.

I have been having the same message since then (about some routine maintenance being underway), and I am not accessing the uploads

And what is the quickest way now to access the upload: I wasn't able to find any button and simply typed http://apolyton.net/upload/

Am I doing something wrong?

The uploads are not update to use the vB3 user database yet. Use either attachments or uploads in the download manager. Files in the uploads are accessible by knowing their URLS, but you are not able to browse your own files.

And in the meanwhile, how can I check / modify my own updated files? (what is the Download manager?)

The download manager is a replacement for the directory: http://apolyton.net/downloads/. It is still a work in progress but it should support uploading of files.

We haven't decided yet on how uploads will be used in the future, but there will be some way to upload larger files for permanent storage. If you don't know the URL to the uploaded files you won't be able to view them currently. And modifying is not possible either. You may request removal of a file by PM to technical staff, but consider that it is manual work, so unless you really need a file removed please wait until we have a replacement system ready.
