Sounds like using big, slow-turning blades is the solution.

If that is still a problem, though, couldn't you encase the whole thing with plastic or metal mesh, like a fan?

A mesh would create turbulence and decrease the efficiency of the turbine.

Best solution is just to identify areas which don't negatively impact bird/bat populations. This is done these days, but wasn't earlier on. (The raptor thing in Cali for instance...)
