Edit: More seriously, I'd have to say my favorite villain is Khan (from Star Trek, of course).

Khan was a good one. Keeping in the Star Trek vein, I would also mention General Chang from ST6.

The Joker was a good villain, but not as "epic" as, say, Darth Vader.

The head of SD6 from Alias was a bad guy one could love to hate.

Dr. Evil has various evil appliances including lasers and sharks with fricking lasers attached to their heads.

M Bison has psycho power, a mountain base, and a very large chin.
