In one of the season finales, Seaquest was sucked up by some spaceship (unless it was some sort of wormhole that opened, I missed that part of the story) and transported it to another planet that was almost entirely covered in ocean to fight in that planet's war.

They did stuff, abandoned ship, got left stranded on the planet, then magically reappeared years later back on Earth. Many had died back on the planet, but most of the main characters lived and had little or no memory of what happened / where they went.
