    A British scientist says that the Y chromosome is decaying at an alarming rate. He predicts if nothing changes, that in ~125,000 years, men will go extinct.

    'There is a greater darkness than the one we fight. It is the darkness of the soul that has lost its way.     Actually, he says that only 1% will be fertile and able to reproduce.

                The Y chromosome has survived in other mammals for millions of generations, I can't see any reason why humans would be so different.

                In any case, nature would select those few men with mutations that protect the chromosome from degeneration so humans could still continue to contaminate this planet
                The enemy cannot push a button if you disable his hand.

                  Right. But surely if our knowledge of gene manipulation continues to increase, we'll eventually be able to restore the Y chromosome to its former glory.

                              There can be no "decay rate". There is only a (relatively) constant value for the percent of the population that is infertile, because those who are infertile will not pass on their genes. So that percent reflect the chance of birth defects etc.
