As far as I understand a modpack is a set of new files you post in the main Civ2 or ToT folder to alter the original game. Unless you backup the original files they will be lost if you paste in a load of modified files. A scenario has all the modified files in its own folder so you can store and play as many as you like without altering the original game. Scenarios are generally more popular than modpacks.
You can make your own modifications to the original game, like adding units or removing technologies, but it is worth backing up the files before you start experimenting in case you break something! The best way to learn is to download other peoples mods and scenarios and see how they have altered them. As Catfish said, the Fantastic Worlds editor is very buggy and it is much better to edit the graphics and text files directly. This will also help you familiarize yourself with how the game engine works.
