I had rather in mind to turn the Manhattan project into a small wonder and if there is someone else who got it first the price would be reduced. Maybe something like the more owners there are the cheaper the price.
I think these are some great ideas. Now the big question is: Can anyone turn this into a mod? If someone does it, I am willing to bet it will be the most popular mod in all of Civ4.
Small caveat: I don't have Civ4 and the last Civ I played was Civ2, so, with that said...
How about you make it so that MP also gives you a tech that allows you to build nukes. MP doesn't allow you to make nukes, but a certain tech does, and once MP is made, all other civs have the chance to research that tech as well (however hard it might be) that will allow them to build nukes.
*still confused about this talk of "national" and "great" wonders*
National wonders are wonders that each nation can build once each. Great wonders are the one-per-game wonders.
I like the idea of nukes having their own tech. Could do it like this:
1. MP: When build, grants nuke2 to builder and nuke1 to all civs
2. nuke1 tech: prerequisite for nuke2, doesn't do anything but allow you to research nuke2. Not researchable.
3. nuke2 tech: lets you build nukes
Of course they wouldn't be called nuke1 and nuke2 in-game. :P
This way you could either build the MP to be able to make nukes, or after it's built by someone else, research nuke2, or steal or buy nuke2 from another civ.
Of course in a nuke mod you'd probably also want to make nuke-dropping bombers and push missiles back...

I think in some ways it's a balancing issue, not a realism issue.
Nukes are in the game to be a balancing feature, to allow 'backwards' civs to have a chance to catch up to more advanced civs. If you require building the manhattan project for each civ, that means the advanced civ has nukes way before others - and can use them to widen his/her lead.
OTOH, if you allow ALL to have them (assuming adequate tech), once one civ builds the MP, then:
1) Advanced civ has an incentive NOT to build MP (assuming several civs are near in tech development)
2) Backward civs have a chance at getting back in the race against advanced civ, by no longer being outclassed militarily
I think it's a silly game mechanic, actually. The strategic choice, if included, should simply make it easier to build the Manhattan project after one person has already built it, but it should still need to be built - you should have to make a significant investment to join the nuclear club.
