commerce cap question

If my commerce cap its at 500 and say wood is +999. Am I only making 500 every 30 seconds(or whatever the timer is at)?

You are getting all that wood; the display is what you ARE getting. Your civ attributes, wonders, etc. have increased your wood-gathering cap.

You will notice that when you are capped out with the yellow flashing it is generally the same as your commerce cap at the top, so your wood is for real.
