I have recently come to the conclusion that it is not worth it to defend planets with good ships.
Instead, I build super cheap disposable ships and park 9 of them in orbit around key planets. Through the middle of the game, this gives you a turn or two before a fleet can destroy all of the ships. It basically buys you time to swoop in with a response fleet to kill any transports.
So I focus on fast attack ships for my response fleets that I strategically locate to be able to reach as many planets as possible in one turn. In a typical medium galaxy game this means maybe five fleets of three or four killers spaced around your territory. That is typically only maybe two ships per planet, and they have a much better chance of fending off an attack than if they were dispersed around in orbit.
For the cheap ships I find the weakest manufacturing planet that can crank them out in one turn, then crank them out!!!. I even have "stored" extras in fleets deep in my territory so I can quickly replenish losses.
So far, so good.
