In order to disable the Spell of Mastery by default I edited the SPELLDAT.LBX file. I changed byte 2030 from 01 to 05. This seemingly prevents casting of the Spell of Mastery in the game. The 'new' value allows the spell to be cast only while banished and it seems the players always start casting Spell of Return when banished.

I did a single test and found that I was unable to cast the Spell of Mastery; though I did not manage to get banished at this point.

Also, I am not sure if any new spell research is possible once all research entries have been completed, that is to say, I am not sure if it is possible to resume research in case a new spell book is acquired.
