I have 2 SMAX versions by me - one patched, one not patched and sometimes what works in one doesn't work in other and vice versa.
The problem you encounter is NOT a real bug.
Its just a situation when by some conditions game can't handle the input.
It has happened to me and trying in different versions helped.
At least I've heard of no other solution..

No it shouldn't appear at the next turn..

Did you try running your file on an unpatched SMAC?
