My problem is that the US gov. just doesn't seem that capable in all other areas... unless there is some sort of secret gov. that is super capable and isn't responsible for all the massive screw ups that have gone on in the last decade (intelligence wise).

How is that evidence of anything? Mossad discovering the plot but electing not to warn the US is far more likely than Mossad's actual involvement. Their merely filming and celebrating the incident doesn't imply the latter scenario any more than the former.
