I think that the House should be elected proportionally, without regard to state. One man, one vote for the House.
The Senate should be elected in the same manner in which it is today.
The Presidential elections would be two tiered, operating in the same way in the French elect the president.
This would ensure that third parties would be viable. More points of view will be presented, parties would be more representative of their constituients, and voter participation would be much higher.

My ideal government would have:
Congress
House: elected by proportional representation by state. Initiates all legislation. appoints a representative to be PM, can call a general election to elect a new House by a no-confidence vote in the PM's administration. can overturn Senate veto with 2/3 vote. Representatives allocated by poulation as now.
Senate: election by FPTP with instant runoff every 4 years. 3 terms max. Cannot modify a bill, only pass it into law or veto it back to the House. confirms federal judges, cabinent secretaries, and federal agency heads with a majority vote, confirms SCOTUS justices with a 60% vote, and accepts treaties with a 2/3 vote. 2 senators per state with terms staggered so 1 senate seat is up for election every 2 years.
Executive
Prime Minister: top executive officer in the country, chief diplomat, C-in-C of the millitary. must report to the house at least one a week for a British-style Q&A grilling. can dissolve the House and call a general election. nominates cabinet secretaries, federal agency heads, federal judges, and SCOTUS justices.
President: sets dates for the general election and presides over the Senate. Pretty much ceremonial like you would expect in a parliamentalry system.
SCOTUS
9 justices apointed to single 18 year terms, terms staggared so a new justice is appointed every 2 years. Justices can be impeached by the Senate with a 2/3 vote.
Constitutional Amendements
Can be initiated by the House or by sucessful petitions in at least half of the states. Amendments put into law by 2/3 referendum vote.
