Is anyone else having trouble with phantom units? Twice now I've moved units into seemingly empty squares only to find out an enemy unit was there. Also enemy units appear on the screen and stay there only when I try to attack those units they are not really there! Very strange.

I havent had any trouble yet. Hmm are you setting paths for your units and then ending turn? Are the enemy units only cpu controlled? I dunno this could be a common problem.Call to Power 2: Apolyton Edition - download the latest version (12th June 2011)

I have these troubles with phantom (AI controlled) units too. You should watch the path for your active unit when moving the mouse. If it contains some edges you wouldn't expect (i.e. it doesn't show the shortest possible path), the reason could be such a phantom unit.
