How about two naval units - One in the second age and one in the third or fourth age (i.e. modern pirates) and two land units. Again, one for the second age and one for the third or fourth age. This will allow us to enjoy pillaging and looting for almost the whole game. When do cossacks appear?
As for the map, I would like standard or large. Not meeting for a couple thousand years is fine with me.

A modern warship would not be right. I suppose the best option is to go for a modified transport with an increased attack (to twice the defence of a transport).
Do make sure treasure can't be airlifted if possible (or moved by helicopter) otherwise no-one will be moving it between continents in a way that allows capture in the late game.

I'm not sure, I've been told that if a ship with cargo capacity defeats a ship with treasure it keeps the treasure.
Never had it happen for me though.
I think that if you want to be sure of capturing treasure then the hidden nationality ship needs to have the enslave capability.
If the late game unit is an uprated transport as I have suggested, then it should be set with enslave and that enslave produces either an ordinary transport or another hidden nationality unit.
Yesterday, I attacked a ship with my Sea Dog. It enslaved a Pikeman. I assumed that the foreign ship was carrying the Pikeman.
I guess the same concept would apply to the treasure, but I don't think it's 100%. I think the odds are in the attackers favor, but sometimes the treasure will go down with the ship even if the enslave option is activated.
In any case, Ghengis will test it out and enlighten us all.
This certainly adds a twist to the game. In my practice game, I'm ruling the seas and few treasures get back to Europe. Of course the AI is very predictable in his routes.
It's more interesting if it isn't a 100% chance. I suppose lots of treasure went to the bottom in real life because of a misplaced cannon shot by pirates.

I think I remember reading that less than 25% of the treasure Spain shipped back from the New World in its Treasure Fleets actually made it. Most was lost at sea in storms and shipwrecks.
