Well, pikemen are yawning because the game is sooo boring, and riflemen are sneezing because they are allergic to the ugly graphics...

Pikemen yawn because they are waiting for YOU to move them (or anyone) to distract you from thinking the game AI is slow.*
Riflemen sneeze as reference to all the respiratory illnesses soldiers get when at the front. Of course Riflemen had it easy compared to diseases in earlier eras.
* I personally have no complaints re speed of AI moves.

I think Pikeman yawn cuz it isnt much fun being a pikeman, and rifelman sneeze cuz the gunpowder.
