Open the .bix file in the editor, right-click on every starting position and select "reassign" then select the civ you want to start there. The starting position circle on the map should change to the color of the civ you selected.
I believe this only works in PTW and Civ3 v1.29A true ally stabs you in the front.

I've spent some time ago two hours modifying Marla's map to match the correct Civ starting locations (including the PtW ones).
I had a problem with corruption, which I eventually overcame, but I don't know it the online file is correct or not. You can take a look here
