Well, when you've researcheda tech allowing you to start making a secret project, click on a city (preferable with high mineral production), then click on the box on the bottom-left of the screen, scroll down and select the project. You'll start building it, but it'll take a long time, dozens of years.

But you can speed it up by cashing in supply crawlers.

And the AI cheats to get them too quickly...

And it aint secret too every1 knows you are building it ;=)

Cash in ye olde Alien Artifact for 50 or so minerals to hurry it.

A project can also be rushed with energy credits. In the same way that my Civ2 wonders were gold plated my AC projects are mostly transparent.
