Say I have a city giving 20 wealth to science and I build Copernicus' Observatory, so it's now giving 40 to science. If I then build Newton's University will it start giving 80(twice the absolute total) to science or 60(adding 20 because that would be double the original)?

No. Copernicus' Observatory, Newton's University and SETI program only double the original science production. Suppose the basic science production is 20, then Copernicus' Observatory adds it to 40, Newton's University adds it to 60 and SETI program adds it to 80.
All civil improvements which have adding abilities can only add to the basic production.

And in case you are confused by the wording of the plant entries in the 'paedia - plants also add percents to the BASE shield production, despite the 'paedia saying somthing like "plants increase the factory output by 50%". It's 50% of the base shield output (so, if you have a factory AND a coal/hydro plant for 50%+50%, you effectively double your shield output in that city).

hmm... so assuming you get all those wonders and have a all the science buildings how high can you get you total science output in a city? and is it better to have a them in different cities? and do special citizens like scientists add to the base number?Without music life would be a mistake - Nietzsche

No, scientists do not add to the base city beaker output, they are added to the "total" science output of the whole empire.
Theoretically, you can have (I am speaking PtW here, not sure if it applies to C3C as well):
+50% from the library
+50% from the university
+50% from the research lab
+100% from the Copernicus Observatory
+100% from the Newton's University
+100% from the SETI program
...for the total boost of 450%.
However, there is one more wonder that's useful to have in an uber-science city - The Colossus, which adds another commerce to every tile already generating one (THIS adds to the base). Harbour and commercial docks do the same (add an extra commerce to every tile already generating one) for water tiles only. So you'll want to have these in your uber-science city, too - which is, however, only possible in a coastal city.
Generally, as the wonder bonuses apply to the base city commerce/science output, it is not necessary to have all of them in the same city. But you will want to have them wherever the base commerce is the highest - and that will probably be just one city (coastal cities near rivers are good for this).
The city having the Colossus is a prime candidate for such scientific monster.

Of course since the Colossus expires with flight, you have its benefits run out before you get to the SETI Program unless you can CAPTURE a city with all of those wonders in it, before you get Flight, and then somehow put it close enough to your Palace so that it's not all wasted on corruption.

Yeah, MWIA is right... but you have to consider all those turns until Flight. That's (or can be) a lot of turns...
But agreed - SETI may very well go into a different city, because post-Flight best commerce city may very well be different from pre-Flight best commerce city.
