There is a thread here, probably in the must read thread, that explains corruption.

Is this PTW or C3C or vanilla?

In C3C you can use specialist to get some production out of an otherwise corrupt city. You can go to communism which has communal coruption and will spread the load over all the cities. You could make the new HQ buildin. It acts like a third FP.

I presume you have build the palace in a location where it can benefit the most and the FP as well.

Those cities, if they are large enough are prime canidates for specialist. You could also use them to crank out workers.

If it is late in the game, don't worry about them take the 1 gold and ignore them.

Im playing vanilla civ3... I guess I can't do much about *curruption/waste* and not be able to make them a productive part of my empire... the idea of burning captured cities to the ground sounds fun.

Yup no specialist. I would still take the 1 gold or use a scientist.

Watch out for leaving a large chumk of open land that can breed barbs to harass workers.
