I don't seem to be able to toggle the major objective flag on or off. However, the minor city objective flag does work. The weird thing about the major objective flag is that sometimes it shows a value of -1, sometimes a value of 3 and sometimes another seemingly random number. Is it just me or does everybody have this problem?

At least someone else catch it!
I discovered this problem trying to fix a bug of my converter but i thought that the problem was caused by a bad conversion of scenarios, aren't you using a converted scenarios, don't you?
I don't know if this can be useful but when i found the problem i also noticed that TOT sets correctly Major Objectives flag into scn file, for some weird reason ToT seems to write data in correct locations but to read them from a wrong one

I got that same problem. I did not use a converted scenario, so it must be a bug on specific CDs or something like that. If someone knows how to fix it, great.

I discovered this problem while converting one of my scenarios to TOT. I thought that it might be a bug with the converter too. But when I tried creating a scenario from scratch, SAME problem.
BTW: you can tell my conversion effort was successful due to the fact I was able to play the scenario and notice that there were no major objective cities. DarthVeda, you are trying to say me that Microprose got a bug in MGE and decided to let it stay in ToT ?!?!
It's incredible!
I've read the manual and it say that Major Objectives are part of the game!
And still no patch is planned, i wonder what Microprose is waiting for... Maybe Civ3?
P.S. I'm sorry to insist on this topic but i'm pretty sure that the first turn problem with CivConverter is caused by this bug and i cannot fix a bug present in ToT instead of in CivConverter
