Ah Ha! I figured out my problem. I was doing my diplomacy at the end of my turn, so when I was pressing Enter to send my message, I actually ended up ending the turn before my Diplomacy message got sent correctly.
I appologize for the confussion.

I have noticed when you are typing a message in the diplomacy screen, all of your keystrokes are still acted upon by the game. So if you have the letter 'F' in your message, the active unit below the diplomacy screen will fortify.
The solution to this I have found, is to enter "Ping Map" mode. While on this setting, none of your keystrokes mean anything, so you can type without screwing up your entire civ. When you are done typing press Enter and your message will appear. (Assuming that the game is not waiting for you to press 'enter' to end your turn, else the enter key ends you turn before the message is sent.) Hope that helps.
