Yep, all national wonders are destroyed upon conquest/gifting. When playing the latest Tri-League I had my Moai Statues city captured and man was I pissed when I captured the city back (3 tile island with 3 fish resources) only to realize that it had gone from being a nice productive city (20ish hammers) to an utterly horrible 3 hammers.
In my blind rage I wasted my Great Engineer to rebuild it since I didn't want to wait for them to be built again the old-fashioned way. In retrospect not the best move but what the hey, atleast I got my city restored!

i know for certain that i have culture-flipped cities and in the process i kept / "captured" national wonders in them that i hadn't made for myself yet in any other city. National Epic was the specific example i was furious about, since i didn't want it there. i had to gift the city back to make my own NEpic. that was in Warlords, i haven't read about any changes to that system in BtS but i can't verify that it has or has not changed.
it's surely an uncommon circumstance, but i cannot even begin to enough about how surprised i was (i had no idea it was even possible) and how mad i was at george washington for screwing up my plans for my culture game. most of you would likely kill the guy or something, but i was going peacenik. eventually i had longbows while they had SAM Infantry, i wasn't gonna beat him up for revenge.
what's really silly is that National Epic passed on to me, but the library did not. you need a library in the city to build the NEpic in the first place. go figure!
culture-flipping is of course a special case, it's not capturing and it's not truly a gift from the generosity of their heart either. if i had already built the NWonder myself, i would not have inherited the one in the flipped city. but at least in Warlords, there is a way to steal a National Wonder from another civ.
so now, if a city is in danger of flipping to me, i take a look at it from outside to see whether it has any nationals in it that i haven't gotten around to building myself. if it does, and i want them to go somewhere else, then when/if the "accept/disband" choice box pops up that puppy gets disbanded for due cause. maybe reading this can spare somebody the frustration i had in that game. if anybody is odd enough to be trying that type of game in the first place that is.
ps i did win that game. for bonus giggles i later flipped, from farther away, the city george wasted a bunch of hammers building chicken pizza in. neener neener. i hope he learned his lesson. "you mess with a woman's plans to build her national epic, she will weaken your defenses all across your entire empire, without ever firing a single shot!"
