I had a sub parked outside a rival capital with three tac nukes in it and they were there one turn, then next turn the sub was moved and the nukes were gone. There were also some enemy transports were the sub was parked. Anyone have any idea what happened.
Check your event & combat logs regarding the submarine. Also make sure that the sub isn't still in the same tile as the enemy ships. Non-invisible (i.e. stealth/subs) ships don't seem to attack invisible ships.
I very carefully checked the logs and my only sub was about 4 tiles away in a neighboring country. It's like aliens picked up the sub, stole the nukes and put it back about in the right spot.
I also replayed from the most recent save and couldn't duplicate it.
I've had this happen with regular cruise missiles. I've noticed it when I went to war with a country and my sub was parked inside their borders off the coast. The sub was moved outside the border and the missiles were just gone.

This happaned to me once. I had a sub filled with guided missles waiting outside a enemy city for my troops to get to the city. after afew turns it disapeared. The enemy didn't have any destroyers so it couldn''t have been destroyered. The whole sub was gone not just the missles.
I thought that I was just imagining it. This thread has made me feel a WHOLE lot better.
In my case I loaded a sub with cuise missiles and set it to move to a spot just outside the the borders of a civ that I was not at war with but would be in a few turns. It would take 5 turns to get there. After I had declared war I went to where the sub should have been and the missiles were gone. I assumed that it had been engaged and sunk on the way and that I was looking at the wrong sub, but I only had one in operation (from the millitary advisor screen), and checking my combat messages log revealed nothing (as in subs being engaged and/or sunk. I have no idea where the missiles (or perhaps the whole sub) went. In the end I put it down to the time (2am) and me imagining things.
