How do i clear all waypoints? Do i have to manually reset them all or is there an easy command that will do it for me?

Set the way point on any city, that will clear it. If you ctr + left click on the cities details (you know the production and food bars) then you will select all cities on that continent, set the way point to be in that city and no more way points. -
