So then gunships can travel over land and sea? Does this mean that they can attack ships? If so, do Destroyers get their usual anti-air bonus against them?

Will you apply a maximum distance over water? Will the gunship be able to end it's turn over water, or will it need to end it's turn on land?

To answer some question above:
1 Yes, it can attack and be attacked by ships. The DD bonus probably won't work because it is DOMAIN_LAND. You could change the Destroyer so that it also got a bonus against land unit and then it would work fine. Since the only land units it would be attacking are flying ones that should be ok.
2 It can not travel over mountain ranges by default but you can change that by setting the unit's XML tag 1
3 The chopper can go over water and end its turn there. You can limit it to coast only by adding the same entry for it as the galley has

If you want it to die if it ends its turn over water you can add a python function onEndTurn() and loop through all of the units. If the unit is flying and the unit's plot is water then kill it.
