I'm wondering if there is a way to replace a civilisation that comes with the standard game? IE, Can I replace the Japanese with say the Babylonians, if I changed the XML files? If so, which ones would I change, and how could I put a graphic in place of Tokogawa?
I don't know the exact files, but yes you can do that, but then the Babylonians would function exactly the same as Tokogawa so there's not much of a point.
Changing the traits and starting techs is straight forward. You make the changes in CIV4CivilizationInfos.xml and CIV4LeaderHeadInfos.xml if I remember correctly. It looks as if changing the UU is straightforward as well, although I've never done it. Unless you are highly skilled in these things, you will need to use an existing unit for the animations, but you can vary the strength.
There are lots of parameters in CIV4LeaderHeadInfos that you could play with to create differences in play for your new civ. I don't know how they work, but you could experiment.
There are a number of examples of new civs that have been modded, either here or at the fanatics site. AFAIK, no one has yet managed a leader animation, but there are plenty with static portraits. You may be able to choose one of the civs already modded, or use them to see how to create your own civ.

I did try to change a civ. I eventually got stuck on the UU though. I wasn't going to change the artwork, just the name and its strengths, but that's where I had troubles. Then I had to format my machine for another reason, so I lost all my work. Maybe Ill give it a shot later

You will have to create an entry in the units xml file for your new UU. Probably a straight cut and paste of the existing xml would be the starting point. I'd take it one step at a time.
A) Create a civilization that's identical to an existing one, but with a different name. Make sure it works OK. At this stage you will probably want to give it one of the existing leaders.
B) Modify starting techs. Make sure they work OK.
C) Change the name of the UU and put the new entry into the units file. Make sure it's working.
D) Play around with strength, etc.
E) Set up new leaders for your civ based on one or more of the existing ones (using the same graphics). Now you can modify leaders traits.
