If I have made and downloaded modified version of XML and Python files and placed them in my ...My Documents\My Games\Civ4\CustomAssets folder will installing the patch cause problems? Even if it doesn't, I'm assuming that I won't see any of the XML or Python related changes in files where I have modes of because it would read in the modded ones and then skip the ones in Civilization 4\ Assets folder. Is this correct?

Errr... after reading that about 4 times, correct.

Files in a mod folder or the customassets folder override anything 'original' - as of now, regardless of game version.

I'd advise you to get winmerge from sourceforge.net so you can easily merge changes between versions.

Some of the Python files are not so easily updated as they made some command struture changes also in v1.09, but file comparison is a good place to start.

I posted a list of Files affected by Patch v1.09 in the CFC Creation and Customization forum that might prove helpfull.
