I've seen these two strange boxes on just about every page on Apolyton which I've viewed but not on any other websites. Does anyone know what they are?

It's an ad frame for facebook. With AdBlock, I was able to get rid of those boxes. Just block the frames.

I'm getting it too, but the boxes are filled in (white). so they block any text behind them. Right now, Tuberski's post in this thread is unreadable.

I've been seeing it too. As I don't want to add another addon to my browser, I've been inspecting the boxes and adding "display:none;" to the inline styles box (only works with Firefox 8 and above, I think, or IE 7 and above, and I have no idea about Chrome or Opera). Could whoever is responsible for maintaining the website please clean this up? I pay good money to be a member here! Oh wait...

I disabled the facebook connect, it is probably something on their end that they changed. Even so it does not show up in the vBulletin default style. It seems to be something in our customized styles, but at some point it is not worth to search for it. So I may later try to pin it down, so you may see it again, or I just postpone to the next vBulletin upgrade like vBulletin 4.12 or later.
