    Having captured a base I don't want, I can't seem to give my player ally. I can give technology, my map and energy but not bases.

    Yeah, that rule came with either the expansion or patch 4. There is nothing wrong.

      Turn the citizens to specialists to starve them, and build colony pods.

      If it is more than size 1, you can contrive a one turn vendetta (make sure to go from pact to treaty early enough that you don't kick back your ally's units to his territory), and pull your units out, letting him take the base unopposed, and then restore the pact. I've transferred bases in that fashion to other human players.

      Another option is to let him probe it from you. You can contrive SE choices, drone riots, and based units to make this very cheap.
