What I liked in BTS, was the fact that vassal states could turn a seemingly small conflict into a global war. Giving vassals simple orders ('build a fleet to control the sea', 'attack this zone', 'defend this zone') would be a nice elaboration of this concept.
One thing I would definitely see in one future expansion.
I loved it in Civ: CtP and I played the "Next War" mod in Civ IV almost exclusively,
therefore I think that you should include a big expansion of the technology tree into the future, be it with an own "future"-expansion pack, or be it with a mod in one of the expansion packs, just like the "Next War"-mod in Civ IV
(maybe the future techs should also stretch into more than just weapons technology, and allow new city and tile...

Don't forget about religion! Religion is such an important part of history, and having it in the game really helps to immerse yourself in the game. Plus, in Civ4, it was a very powerful, interesting and useful feature. Bring it back!
Forget about religions, we need corporations! The corporations were one of the best inventions of Civ4: Beyond the Sword! Of course the corporations have to be implemented better in civ5, but when it's there, the end game will become a lot more interesting! And please, finally use real corporation names! The VOC and many other demised corporations will give their name without sueing 2K!

About some kind of compromise to bring back multiple units on one hex. What about you can put a ranged unit and a normal unit on one hex? and lets say siege units count as another type of unit? this way we can build and use masive army's and still have the strategical advantage of the hex tiles. I think this makes the game way more intresting, now bring back corporations and religion back in to the game and we have a winner :)
So, if there are 6 types of units, ranged, scout, AA, soldiers,...
Name me a conservative, name me a micromanager, but I miss the health/unhealthy system, and the entire trade system that came with it. Bring back unhealthyness and make trading resources even more interesting!

IŽd like to see the advanced start of Civ IV back in the game.
I.e. a start where in the beginning you can spend a certain number of points into buying starting techs, cities, tile improvements and units,
so that you (and the AI) start with more than just a settler&warrior.
It adds a certain uniqueness to your civilization from the beginning on and also puts more action into the first turns of games with Marathon turn length (where else you would have just 1 warrior to move for 30-40 turns)
